Zombies are stronger, do damage without a weapon and generally will last longer in combat than a skeleton would. Plus, fewer of them will get turned, due to the higher HD involved. Personally, I’d trade off a couple of your available zombies for some skeletons, and have both. Flexibility and higher numbers.

The skeleton would come out on top, as it could crush the zombie with a hammer in one hit, or shoot it with a bow, both before the zombie had a chance to attack. In the case of not having a weapon, the skeleton would jump onto the zombie, and pull/twist its head off.

Can the animate dead spell be cast on a zombie?
Zombies are creatures and are neither “a pile of bones or a corpse”, so they are not a valid target for the spell. Once you have killed the Zombie, it is once again a corpse and can be animated, or even resurrected. Zombies and skeletons are the creature type undead, not humanoid.
