The Player’s Handbook states that you can get “bonus spells” for certain ability scores, but does that mean more spell slots/spells per day, more spells known, or both? It is referencing the Ability Scores and Spellcasters section in the chapter about ability scores.

Some spells and abilities increase your ability scores. Ability score increases with a duration of 1 day or less give only temporary bonuses. For every two points of increase to a single ability, apply a +1 bonus to the skills and statistics listed with the relevant ability.

You also use the modifier with some numbers that aren’t die rolls. A positive modifier is called a bonus, and a negative modifier is called a penalty.
Is there limit to number of spells wizards can prepare?
They know all their spells of the relevant level, however, can only prepare an amount as above each day. Wizards can add spells to their spellbook (as described in the PHB). They don’t have a limit on the number of spells they can “know” but they do have a limit on the spells they can have “prepared” as above.
