All you have to do is cast the spell and have either Iron or Silver Ore in your Misc inventory. It will automatically transmute the Iron to Silver and the Silver to Gold.

Silver ingots are forgeable at a smelter by casting Transmute with both hands simultaneously (see Bugs below). This transforms two iron ore into silver ore, which can then be smelted into a silver ingot at the smelter. Stolen ore, once transmuted, will lose its stolen tag, and thus can be sold without issue.

If an ore vein looks like it has ore to mine, but you cannot interact with it, you can leave the area and immediately re-enter it again, the veins will become minable. I had the exact issue on my PS3, I just quit the game and went back on and I can mine it all now 🙂 try quiting and re-opening the game, or restarting your console.
