HRE core system is a joke currently. Literally, there is no reason not to remove provinces from the Empire whenever you can, because it only outrages the Emperor, but in exchange it revokes its access, reduces IA and prevents the Emperor to claim them back.
How do I remove provinces from HRE?
Leave HRE: At the bottom left is a button for those who have had enough of the Emperor’s meddling in their lives. Selecting to Leave HRE will take the member’s nation out of the Empire and remove all of its provinces from the Empire.
What does leaving the HRE do?
Leaving the HRE also takes away a small amount of the Emperor’s manpower and force limit. If you are already -200 with the Emperor, and, say, part of an opposing religion, you might consider doing it just to screw with the Emperor.

You have to be in a war against the emperor and have all electors involved on either your side or the enemies side. If you then occupy their capitols you’ll be able to dismantle it.
Can you dismantle HRE during religious war?
HRE can dismantled if all electors are either allied to you against the rest, are your vassals, or are occupied. Emperor’s capital must be occupied. As it is not a war demand, it can be done any time the above conditions are met.

What are the pros and cons from removing a province?
This has it’s own benefits. If you’re annexing HRE provinces then it is best to core them as soon as possible as the Emperor will soon declare them “unlawful territory” and demand there return when not cored. If you refuse you get -33 relations with Emperor, -10% production and -50% manpower within the province concerned.
What happens if one province joins the HRE?
This in turn allows you to pass reforms if you ever become the Emperor of the HRE further down the line. Any provinces bordering the HRE (including 1 sea province) may ask to join the HRE unless your nation is more powerful than the current Emperor. If your capital is a member of HRE you become a prince of HRE and therefore can be elected Emperor.
What happens if you don’t leave the HRE?
And if you don’t want to eat HRE minors than leaving the HRE will make you even more vulnerable as other HRE countries can now attack you without fearing the emperor will ask them to return the provinces and the emperor will not protect you from outside enemies either.
When do you need to dismantle the HRE?
If the current Emperor and every Elector are involved in the same war, and one side controls the capitals of all the Electors and the Emperor, by being on the same side in the war or having them occupied, you can dismantle the HRE. The Empire also collapses if there are simply no valid candidates.
