It does not count as armor, and it also does not work with unarmored defense. You can only use one way to calculate your AC. Mage Armor lets you calculate it as 13 + Dex mod.

Do you get stoneflesh with Mage armor Perk?
All pieces are classified as “clothing” in the apparel listing and are all armor 0. The mage armor perk does not double stoneflesh unless I am stark naked. Pretty useless. What do you think?
Do you have to wear leather armor as a mage?
Depends, as a mage you really do not need to wear Heavy or even Leather armors because of your Alteration perks.
Which is better, higher level spells or armor?
Higher level spells can be better than lower level armor (say ebony flesh 100 times 3 with 3/3 mage armor). Costs a lot of magicka, though (more if you dual cast for greater duration). It’s not hard to hit the cap in any armor in the game if you max crafting skills (may need some armor perks for your armor).
